I would try upgrading the firmware.
Note that there are two firmwares: One for the motherboard and one for the extruder controller. There should be a separate USB cable attached for firmware upgrade of the extruder controller (and marked as such).

Makerbot actually supports Thing-o-matics in their new MakerWare software. I would recommend giving that a try:
