I use Basecamp to manage (some of my) projects, especially tracking the larger issues, collecting material, jot down notes/ideas, phone call & meeting summaries.

We're using Pivotaltracker for actual development tracking.

I'm using Things for Mac and iPhone for "life" organization & day to day stuff.
